Yes, as long as your switch is in 1+2 position it should balance itself in a fairly short amount of time. I don't think it would be overly tough to run a negative cable over to the other side of the boat where the second battery is though. The Aux lead (I didn't use the yamaha isolator lead mention above, just a regular 10 gauge wire) from both engines where connected to the house battery and the house battery negative terminal was connected to the other batteries.

Did a quick search and similar issue for another guy was a loose power wire. However, there was also a conversation about fuel venting issue.
